i signed a 2 year tenancy agreement with option to extend for another 2 year in it. At the end of the 1st 2 years, another agreement was entered for the 2 year extension. Do i need to pay stamp duty on both the agreements? I was not informed by the agent...

Yes, stamp duty is payable for all Agreements, including Tenancy renewal.
